USB ports is there a difference?

Installed a 4 port USB 2.0 PCI card in my PC last week to avoid using the top mounted USB ports as they get unsightly. I had  my Canon MX850 printer and 2 External HD's connected to the USB card.  Using the Printer to print out 3 DVD's I found that it would only print one DVD and I had to go through the whole print procedure for each DVD.  When scanning in a Photo with the Canon MX850 the scanner would not work. I removed the MX850's USB cable from the new card and reconnected it to one of the PC's built in ports and it is back working as it should.
 
So for you technical buffs out there, is there a difference between USB ports and are some of their functions limited.  Or is it the mere fact that the USB card would be functioning via a PCI card?
